Yes, Darth Vader (formerly known as Anakin Skywalker) and Yoda did meet in the Star Wars movies. Their first encounter was in the prequel trilogy movie, "Star Wars Episode II: Attack of the Clones." Yoda and Mace Windu were concerned about the growing darkness in Anakin and decided to test his abilities.
In Dark Horse's Star Wars Infinities comic, Darth Vader managed to find and battle Jedi Master Yoda in an alternate Star Wars timeline. While Darth Vader and Jedi Master Yoda never fought in the official Star Wars canon, an alternate timeline from Dark Horse Comics pitted them together with a rather unexpected ending.
