An important note for thyroid patients: Taking magnesium too close to your daily thyroid hormone replacement drugs can affect the absorption of your medication and thyroid hormone levels.
Try to time your medicines so that you take your thyroid medicine at least 4 hours from may medicines that contain aluminum, calcium, iron, magnesium, simethicone, or sucralfate or at least 2 hours from lanthanum. If you have any questions about how to schedule your medicines, ask your pharmacist.

Don't take calcium supplements or antacids at the same time you take thyroid hormone replacement. Take any products containing calcium at least four hours before or after taking thyroid hormone replacement.
How magnesium affects the thyroid. We need magnesium to convert the inactive thyroid hormone T4 into the active thyroid hormone T3. Without this conversion, cells do not receive the more potent form of thyroid hormone. Therefore, when magnesium levels are low, our thyroid is not able to function correctly.
People with diabetes, intestinal disease, heart disease or kidney disease should not take magnesium before speaking with their health care provider. Overdose. Signs of a magnesium overdose can include nausea, diarrhea, low blood pressure, muscle weakness, and fatigue. At very high doses, magnesium can be fatal.

The time of day doesn't matter so much—it's the consistency of taking magnesium daily that matters most. While some recommend taking magnesium supplements right before bed (to calm your mind and nervous system, setting the stage for sleep), do what works best for you to ensure that it becomes a daily healthy habit.
