At the end of Chapter Thirty-Four, Michael shows up at Jane's house and confesses to some of the police work he's been involved in and, for her own safety, made up the fact that he had a girlfriend in order to keep her safe, which shocks Jane.

A major plot point for Jane and Michael in the first season is their inability to find time to be together and manage their busy work schedules. At the end of the season one, Jane and Michael's once happy relationship begins to crumble when Michael cheats on Jane with fellow doctor Kimberly Shaw.

After Michael's death, Jane finally puts her commitment to keeping sex within marriage to rest, and she does it with her dad's hot co-star, Fabian. Fabian, like many of the love interests I'm about to mention, doesn't seem to have much chemistry with Jane outside of their sexual relationship.

If you need a quick refresher: Please recall that in season three, Michael collapsed and seemingly died after finishing his LSAT exam. He had apparently suffered an aortic dissection, a heart injury sustained after being shot by drug lord and criminal mastermind Sin Rostro.
Petra becomes engaged to Lachlan Moore before leaving him for Rafael Solano, a man with slightly more money, but ultimately falling in love with him. The two get married and Petra becomes pregnant, but they eventually lose the baby and Rafael becomes diagnosed with cancer.
But since Michael was going to be introduced to Luisa's new girlfriend "Eileen," Rose feared Michael would figure out Eileen's true identity. And since Rose had promised Luisa she wouldn't kill any more people, she came up with an elaborate scheme to keep Michael alive, but to take him out of the equation.
Though Jan confirms she got pregnant when she was in a relationship with Michael, she assures him he's not the father and shares that she went to a sperm bank.
With Michael's return, Jane (Gina Rodriguez) has put her life on hold in order to do everything she could to get to know, well, Jason. But in episode 3 she realized that it was time to move on with her life. She signed the divorce papers — oh yeah, they were still married — and said goodbye to her husband.
Jane tries with Michael but eventually realizes that Rafael is the one she really loves and wants to be with now. However, at that time Rafael doesn't want her back after everything that has happened. Eventually though, Rafael realizes he really loves her and they get back together.
That's when it became clear to viewers: The newly returned Michael—the man she had been happily married to—wasn't a serious option anymore. Instead, his return was simply a way for the writers to allow Jane to officially “choose” Rafael this time, not once but twice: first over Jason, then over the real Michael.
That being said, Michael literally was Jane's husband and him coming back from the dead complicated things. The past few episodes have been an emotional rollercoaster but, ultimately, Jane decided that Rafael was her true love.

When she returns to tell him that, Rafael says she's too late and starts seeing someone new while Jane tries to get over him and fails. Rafael realises that Jane is his one-true-love, and he proposes to her which she happily accepts. They eventually marry in the series finale.
After believing she still has a chance with him, Petra inseminates herself with his sperm. They agree to keep the baby, but Rafael makes it clear they are not getting back together. Despite that they grow closer during her pregnancy and Petra give birth to their twin-daughters.
Suffice it to say, there was a ton of buildup leading to the moment when Jane and Michael finally get to have sex. You could even argue that Jane spent a good 20 years — since the moment she told her grandmother she'd wait — clinging to this part of herself.
