Dormammu's existence is only known by the masters of the mytic arts. It's unlikely he'll know of him.
It all depends on where the battle is fought. In the Dark Dimension, Dormammu can win nearly any fight. Thanos has no hope of achieving victory in Dormammu's realm. If the fight were to happen in normal space and Thanos was able to make the first move with the stones, he might be able to win.
