It wasn't until Betty and Jughead tracked the killers down that Betty and Alice found her in the trunk of an abandoned car. However, Polly has since been resurrected by Cheryl alongside Jason.

Jason chases Cheryl down Thornhill corridors, playing a twisted Marco Polo game. Cheryl tells him she regrets resurrecting him for her selfishness. She apologizes for bringing him back to life, realizing now that it was a mistake. After coming out of hiding, she raises her hands and burns Jason alive.
Polly has since given birth to the twins, naming them Juniper and Dagwood. Currently the twins are living with Cheryl as Polly is being "de-programmed", according to Charles, in a facility at the Shady Grove Treatment Center.

Jason ultimately caved to his parent's wishes, ending things with Polly, though the break-up was short-lived as Polly came to learn she was pregnant. Upon being told he would soon be a father, Jason was happy and he and Polly resumed their relationship in secret.
During their dance, Polly reveals that she only chose to live with the Blossoms because she suspects that they are involved in Jason's death and needs evidence to prove it. She ignored Betty in order to make the charade more convincing, and that's why she needs Betty to stop trying to contact her.
So her absence would be felt no matter what decision was made, but ultimately, Knight shared, “the idea that Polly's alive but she's gone to America or something wasn't right.” Instead, the creator decided that killing her off was the more honorable thing to do and the death is revealed early on in the new season.

I think Helen would've wanted us to continue with the influence of Polly." In the end, the decision was made to kill off the character and this was done at the season's premiere.
