I think it's because Fleur was always quite arrogant, and I think Molly didn't want her to be with Bill. She thought they were only together for the physical side if things. Ginny didn't like her because Fleur treated her like a little girl, not like a respected teenager like Ginny was used to.
Fleur is extremely confident in who she is as a very attractive girl, and Rowling writes most of her other characters to hate her. Ginny doesn't call Fleur by her name; she calls her “Phlegm”. Molly also hates Fleur with the same internal misogyny Rowling projected onto her.
