At a young age, Rhaenyra became enamored with her uncle, Prince Daemon Targaryen.

Rhaenyra and Daemon's Marriage
Soon after being widowed, Daemon and Rhaenyra marry each other in secret when he is 39 years old, and she is 23. Their marriage causes a huge scandal at court and another rift between Daemon and Viserys, but it is eventually accepted. The couple has two sons together, Aegon and Viserys.
The romance that has long been teased in “House of the Dragon” is finally official. The seventh episode of HBO's “Game of Thrones” prequel starts with a funeral and ends with the wedding of Princess Rhaenyra Targaryen and her uncle Daemon.
By the time we reach episode six — which occurs more than 10 years later in the show's timeline — Harwin was revealed to be Rhaenyra's primary lover and the father to her three children.
While House Of The Dragon episode 4 showed Daemon was able to seduce Rhaenyra by kissing and undressing her, he couldn't fulfill the act due to impotence.
The uncle and niece first got together in a pleasure house, which saw Daemon exiled and Rhaenyra forced into a marriage with Laenor Velaryon. In Episode 7, we saw Laenor dispatched and the pair finally got married in a traditional Valryian ceremony – and now, they have children of their own.
Visenya Targaryen
In what perhaps should've been accompanied by a warning for viewers, Rhaenyra has a stillborn daughter upon learning the news of her father's death and the subsequent coronation of Aegon II. The daughter was to be named Visenya, after one of Aegon the Conqueror's sister-wives.
We last saw her find out the truth in "We Light the Way" that Rhaenyra lost her virginity to Ser Criston Cole (Fabien Frankel).

Rhaenyra went back to the Red Keep where she was spotted by the Kingsguard Criston. She let him enter her room and started to seduce him and they went on to have sex later.
2 episode of House of the Dragon, Rhaenyra (Emma D'Arcy) and Daemon (Matt Smith) stopped fighting their feelings for one another and finally got together. However, this was more than just an illicit liaison, as Rhaenyra and Daemon got married at the end of the episode.
So, who is the real father of Rhaenyra's children? In the show and in George R.R. Martin's Fire and Blood novel, it is heavily implied that Ser Harwin Strong, a knight and the captain of the City's Watch, is the true father of Jacaerys, Lucerys, and Joffrey.
The episode doesn't really beat around the bush when revealing that Harwin Strong (Ryan Corr) is the father of Rhaenyra's children. He's there soon after baby Joffrey is born so he can meet him, and later on in the episode Jacaerys (Leo Hart) even asks his mom if Harwin is his real dad.

The dead girl had been named Visenya. “ The baby was clearly among those rare cases in the Targaryen line, where it was described that an unsuccessful birth had produced a stillborn baby with dragon-like features.
It is believed that both Rhaenyra and her first husband Laenor were unfaithful to one other. After Daemon and Rhaenyra's partners died in the same year, they only waited around half a year before marrying. No one knows whether Daemon truly loved Rhaenyra, but he was unfaithful in his marriage to her.
Daemon stops himself from taking her virginity, though, fleeing the scene conflicted while leaving Rhaenyra to make her way home alone. Unfortunately, their tryst was witnessed by some little birds employed by Daemon's former paramour and current Mistress of Whisperers, Mysaria of the Bonkers Accent (Sonoya Mizuno).
Daemon's desire for the Iron Throne terrified and unsettled others, and many believed he would have been a worse ruler than King Maegor before him. Daemon was at least loyal to Rhaenyra. Daemon took several mistresses, even though he had three wives in Rhea Royce, Laena Velaryon and Rhaenyra Targaryen.
Rhaenyra will have two marriages (and two lovers) in House of the Dragon, with six children (technically three by each husband, the suspicion that the first three are by another man is a source of much violence and discord in Westeros).
In the books, during her reportedly unfulfilling marriage to Laenor, Rhaenyra is rumored to have taken Ser Harwin Strong as a long-term lover. Given that she's married, their relationship is certainly forbidden, but it reportedly lasts for several years.
In multiple interviews, Milly Alcock and Emily Carey, who portray Rhaenyra and Alicent in the first five episodes of the season, have confirmed that they played their characters as having a romantic connection, not just a close, platonic one.
4 Affair With Harwin Strong
Rhaenyra chose to sleep with Harwin Strong, and the affair brought them 3 children. These children lived as Targaryens, with many bringing into question the true father of these three Strong boys. Through this affair, Rhaenyra furthers the distance of former relationships.
