It's somewhat ironic, and maybe a little sad, that both of Harry's parents were Prefects and Head Boy/Head Girl. Lily became Head Girl in her seventh year at Hogwarts. Although between Lily and James, Lily was by far the more responsible of the two.
James was simply being Draco and bullying others for amusement. Snape was a bully and what he perceived as bullying was James standing up for his victims.
While in school together, Sirius once tricked Snape into almost entering the Shrieking Shack while Lupin was there, transformed into a werewolf. James realised the danger and stopped Snape, saving his life; this is the incident Dumbledore referred to at the end of the first book.
Why does Snape hate James Potter? Because Snape was jealous of James' popularity and proficiency at Quidditch, and fear of Lily falling for him, AND Snape was a bully. The result being that it was SNAPE who actually started the feud with Potter.
Because Lily (according to them) had the nerve to not fall in love with her former childhood friend, Severus Snape and marry that no-good-evil-spoiled-rich-brat James Potter.
It is possible that Hermione would have been made Head Girl had she returned to Hogwarts for her seventh year, and if Hogwarts had remained a place that she could go to. However, she chooses instead to accompany Harry to help him deal with Lord Voldemort.
Once a student becomes a prefect, they have a better chance of becoming Head Boy or Head Girl; however, a student is not required to earn the former honor in order to earn the latter. This fact was exemplified in the knowledge that Remus Lupin was a Gryffindor prefect but James Potter was later appointed the Head Boy.

If there was any prefect who abused his power for no other reason than to lord it over the other characters, it was Draco.
The Headmaster has huge plans for Harry, starting in Order of the Phoenix. Making Harry Prefect would just be a distraction from those plans. As well, the Boy Who Lived goes into his 5th year with little to no respect from his fellow classmates.
