Low Self-Esteem: Because Hufflepuffs have a tendency towards modesty, they can sometimes fail to see their own worth. At best, this can cause them to simply underestimate themselves, but at worst, it can cause severe problems with a lack of confidence and self-worth.
There might be discord in the relationship, but Slytherins and Hufflepuffs bring out the best in each other more often than not. Though Slytherins tend to be shrewd, they don't direct this Machiavellian behavior at their Hufflepuff companions and see themselves as one-half of an equal partnership above all else.
Hufflepuffs have a strong moral code and sense of right and wrong. J.K. Rowling has even said that almost all of Hufflepuff house stayed during the Battle of Hogwarts, so they're incredibly brave when faced with real danger.

Sure, they seem to have a better grasp of nature, working well in herbology and in animal studies, but these skills extend much further. This also makes them great at potions too, and many of them are also very gifted when it comes to charms and transfiguration.
