In Mark Waid's History of the Marvel Universe #3, Marvel has finally officially revealed who the most powerful mutant in the universe is. And no, it's not Wolverine, Jean Grey or Professor X. It's Marvel's Franklin Benjamin Richards.
Xavier and Magneto play one final game of chess at the end of Dark Phoenix. After young Jean Grey (Turner) has sacrificed herself in order to save the other X-Men and the world, we hear in a voiceover that she has not died but evolved beyond humanity. Meanwhile, Xavier has decamped to Europe.
In the original X-Men trilogy, we see an older Raven, a.k.a Mistique, alive and well, and that is because of timeline alterations and continuity changes that the X-Men franchise has been through. Charles Xavier relied on Raven to lead the team in 'Dark Phoenix,' so her death greatly impacted everyone close to her.
Jean Grey was the only Class Five mutant ever met by Charles Xavier (which implies Magneto and Pyro are Class Four), and her potential was stated to be limitless. It is unknown if Callisto counted herself and the Omega Gang as Class Three or less, or among the Class Four.
While both are more than formidable fighters, with the Phoenix Force Jean's powers are rivaled by few. While Wanda likely wouldn't go down without a fight, in the end, she's likely be no match for the Dark Phoenix.
Weaknesses. Initially, Jean's limited power made her vulnerable to a variety of skilled and/or powerful opponents. Dissociative Identity Disorder: As "Phoenix", her main vulnerability was that if she became emotionally unstable, she would lose control of her powers.
Grey, even without the Phoenix Force, is the most powerful mutant in the Marvel universe. Unlike Professor X, her powers go beyond telepathy and extend to telekinetic and psionic powers. Her telepathic, telekinetic, and psionic powers, have virtually no limit.
Magneto is more experienced, more skilled, more trained, more hardened, and more effective against his opponent than Jean Grey (without the Phoenix Force) could ever be. And thus, he could kill her. Undoubtedly, Magneto could overpower Jean Grey without the Phoenix Force.
While we agree that Scarlet Witch has the ability to go all crazy with her powers, Phoenix Force can't be ignored at all. Jean Grey with her Phoenix Force, can easily win against Wanda. Her powers are great and Wanda just can't face the cosmic forces on that level.

Despite Wonder Woman's many abilities and character traits, there was really no way she could stand a chance against such a ridiculously overpowered enemy.
Perhaps the most obvious character that was more powerful than the Scarlet Witch was the One Above All, who acted as the "god" of the Marvel universe.
Jean Grey: The most powerful and complete Phoenix Force and host combination. Together they became the White Phoenix of the Crown. Death has stated that Jean is the rightful owner of the Phoenix Force and the embodiment of the Phoenix.
Scarlet Witch has the ability to resist the Phoenix Force and can cause pain to its hosts. When Cyclops killed Professor X, he took on the persona of the Dark Phoenix, forcing Wanda and Hope Summers to join their powers and take him down.
As Jean, her powers were constrained by psychic barriers, but when her power is fully manifested as Phoenix, she is the only Class 5 mutant alive, marking her as potentially the most powerful mutant to ever live. Telepathy: Phoenix has unlimited telepathic abilities that are only surpassed by her telekinesis.
1 Cyclops Has Always Known How To Beat Jean
Cyclops got the drop on Jean and hit her with a full power optic blast, taking her down.
Weaknesses: Paraplegic, his Telepathy can be overpowered by stronger telepathy or resistance.
The Phoenix can't really be fought or defeated, but it looks like the Ghost Rider's attacks prove to be one of the cosmic entity's weaknesses.
If Jean was in her Dark Phoenix or White Phoenix of the Crown form, then Raven may not stand a chance against her. Raven is powerful but the might of the Phoenix Force is on another cosmic level.
