Like Laenor Velaryon's sexuality, it was a “known secret” in the Red Keep that Harwin Strong was the father to Rhaenyra's three children: Jacaerys, Lucerys, and Joffrey.
Jacaerys, Rhaenyra's eldest son, and his two younger brothers have spent their short lives surrounded by whispers that their real father was Ser Harwin Strong.
The episode doesn't really beat around the bush when revealing that Harwin Strong (Ryan Corr) is the father of Rhaenyra's children. He's there soon after baby Joffrey is born so he can meet him, and later on in the episode Jacaerys (Leo Hart) even asks his mom if Harwin is his real dad.
Daemon and Rhaenyra share two children together: Aegon III and Viserys II.
Rhaenyra's three eldest sons all died fighting during the Dance of the Dragons, but her two youngest sons, the sons by her second husband, Prince Daemon, survived the civil war.
Technically, Rhaenyra is Daenerys's sixth great grandmother and Jon's seventh great grandmother. That also makes Daenerys and Jon the direct descendants of Daemon, Rhaenyra's uncle/second husband.

In a poetic end to the deadly war, Rhaenyra's son with Daemon became King Aegon III. He was also wed to his cousin, Aegon II's daughter Jaehaera.
Robert's kids all sort of look like him, but Rhaegar's children don't look like him, they look like their mother. Robert does have some Targaryen heritage, but blond hair is recessive so we can guess that Robert doesn't have any recessive blond genes and thus all of his kids have dark hair.

In Fire & Blood, the book House of the Dragon is based on, Daemon and Rhaenyra go on to have two boys: Aegon and Viserys. Yup, another Aegon and another Viserys. They also have a daughter, Visenya, but she is sadly a stillborn baby.
Even Laenor, Rhaenyra's husband, hints that he knows the princes are not biologically his children in Episode 6.
Ser Laenor and Princess Rhaenyra had three sons, Jacaerys Velaryon, Lucerys Velaryon and Joffrey Velaryon. Although due to the traits of these three, and Laenor spending very little time with Princess Rhaenyra, it was clear that Jacaerys, Lucerys, and Joffrey were not his children.
Rhaenyra was perfectly capable of having kids, and she had five healthy sons. Laenor didn't have children because he didn't want to, not because he was incapable (as in he was impotent, sterile, or had a condition that lowered his ability to sire children, such as undescended testicles, hypospadias, or chordee.)
In the book, Visenya was described as being born with dragon-like defects, including scales, a tail, and a twisted body. Rhaenyra's baby did end up having scale-like defects and a malformed body in House of the Dragon, which aligns with the occasional reports of Targaryen women bearing dragon-like stillborn children.
5. Why Rhaenyra's Children Have Brown Hair. While the Targaryen family mostly has stark white-blond hair, there's one kin within the bloodline that doesn't fit: Rhaenyra's sons with husband Laenor Velaryon.
When finally did give birth to the baby, it is said that the child had a hole where her heart should have been, a tail, and scales for skin—a monster, as her mother had cursed her to be. Upon her death, Rhaenyra swore yet another vow.
King Aerys II Targaryen ("The Mad King")
Aerys II is a direct descendant of King Viserys I Targaryen through his daughter Rhaenyra.
Rhaenyra Targaryen (Emma D'Arcy) and Daemon Targaryen (Matt Smith) finally had sex on House of the Dragon. After teasing their deep connection for weeks, making out in a brothel, and flirting their way through King's Landing, uncle and niece at long last did the dirty.
Game of Thrones' Baratheons are also direct descendants of House of the Dragon's Rhaenyra and Daemon Targaryen. Robert's grandmother was Rhaelle Targaryen, the great-great-great granddaughter of Rhaenyra and Daemon's son King Viserys II Targaryen.
