A Rayquaza appeared in the opening sequence of Zoroark: Master of Illusions. In Showering the World with Love!, Ash and his classmates saw a Rayquaza in the sky at Starfall Hill after saying goodbye to Minior.

The Treasure Is All Mine!
Ho-Oh (Japanese: ホウオウ Houou) is a Legendary Pokémon that Ash has sighted at a few significant moments in his journey. Legends say that Ho-Oh lived in the Tin Tower in ancient times.
Ash has had multiple chances to catch a legendary Pokémon throughout the series but never did, despite forming close bonds with a few of them in the wild.
8 Ash - Melmetal
Ash usually befriends (and doesn't catch) Legendaries, making Melmetal one of two big deviations from the rule.
At the end of Pokemon Heroes, Ash gets kissed by a Latias disguised as a girl, and that's not even the weirdest part.
The one exception to this is Meltan, which despite being a Mythical was but one of many. Many would say that Meltan's evolution Melmetal is the absolute rarest Pokémon he's captured and battled with, as it's still a Mythical Pokémon, and that's a fair point.
As a Wild Pokémon
He attempted to battle her but Lisia was to scared to and asked Clarissa to do it for her. Clarissa told Lisia that Rayquaza chose her, not Clarissa. Lisia decided to face her fears and battle Rayquaza and successfully captured it.

This Rayquaza is a Dragon/Flying-type Pokémon owned by Brendan. It has the ability to evolve into its Mega form.

Rayquaza is the most powerful of the weather gods and can be caught at Level 50 in Pokemon Emerald.
2 Torkoal. Torkoal was caught in the Hoenn region and is easily the weakest Fire-type Ash has ever owned. A very emotional Pokémon, it would cry tears of joy or sadness depending on the situation.
