After a soulless Jack kills Nick for trying to resurrect Lucifer, he accidentally kills Mary in a brief fit of rage. Mary is reunited with her husband in Heaven and is now at peace in a shared Heaven with John.
He wishes it didn't happen. Dean is barely holding it together. He doesn't like that Jack is calling Mary's death, “the accident.” But he plays along and says they understand and they forgive Jack.
First, let's take a moment of silence for the fact that Samantha Smith and Jeffrey Dean Morgan, who played Mary and John Winchester from the very beginning of the pilot back in 2005, won't reprise their roles before the end of Supernatural.
Castiel attempts to travel to Heaven to find Mary's soul for a resurrection while Jack approaches Rowena to use a spell from the Book of the Damned to resurrect Mary himself. Despite Rowena's warnings as Mary left no body behind, Jack attempts the spell, but only succeeds in bringing back Mary's body.
Mary Winchester was the first death in the Supernatural TV series; however, in season eleven of the show, she was brought back to life by Amara, The Darkness. She was reconnected with her sons, Sam and Dean, and began aiding them in the family business, saving people and hunting things.
Season 12. In Keep Calm and Carry On, Dean is shocked by Mary's resurrection. Mary, not remembering her death or anything that came after it, is confused by Dean's presence and claim that he is her son.
While Jack takes Rowena back to the spot where Mary died, Castiel waits at the sandbox to heaven for Naomi to answer him. Instead, Duma shows up and tells him that Mary is at peace. Apparently, she died painlessly, instantly, and completely. She's in a special heaven now.
Jack killed Mary by smiting, which is directed heavenly power, which is supposed to obliterate the body on a molecular level and the body is irreparably unusable except as a vessel. And as Castiel said, Mary is in perfect peace, a soul in such a state cannot be returned to its reformed body.
After the second death of Lucifer and the betrayal and death of Michael, Jack absorbs God's power and becomes the new God, the effort to turn him into a cosmic bomb having also made Jack a power vacuum that sucked up all of the power around him, including from the fights with Michael, Lucifer and Chuck.
01. Mary Winchester (Samantha Smith) Targeted by Azazel, retired hunter Mary had the distinction of being the first character to meet her maker. The Yellow-Eyed Demon pinned Mary to the ceiling of baby Sam's room, slit her stomach, and eventually set her ablaze.
Mary's eventual final exit took place in Season 14's "Absence,” when she experienced death-by-Jack (which set up a major rift with his pseudo-dad Dean). Although she's gone – and this time, it seems for good – Mary had a huge impact on her boys.
Dean appears visibly saddened by Castiel's lack of faith in him. Castiel later returns in Two Minutes to Midnight and apologizes to Dean for not having more faith in him. Dean forgives Cass, and they reconcile.
Ultimately, Mary was sacrificed in order to set up Supernatural's ending. Killing the Winchesters' mother creates tension between Jack and the brothers, and this in turn helps reveal the true villain of the entire series to be God.

Though he was resurrected a second time with no soul, Jack's soul was subsequently restored by the Garden of Eden after he journeyed to it through the Occultum. Lily Sunder agrees to help resurrect Jack using her magic, but tells Sam, Dean, and Castiel that it will use part of his soul in process.
Jack uses his powers to heal Cas because the antidote obtained via the best plan of all time unfortunately doesn't work. When he tries to also heal Dean, though, Cas won't let him; he's confident Dean will heal (because he's Dean, and Dean is Dean) and Jack is being entirely too cavalier about his soul.
In The End, Jack Became A “Hands-Off” Deity
He was more powerful than God and Amara together. He put the whole world to rights but didn't bring back all the people that had died because of his plan.
Supernatural 15x13 - Jack gets his soul back and says sorry to Sam and Dean for killing Mary!
In a final act of defiance, the Winchesters wouldn't submit to God himself. And while he beat them up … Jack won the war. You see, when Jack exploded last week, he apparently became a sort of a black hole absorbing power and energy, and as God used his power on Sam and Dean, Jack sucked it all up and … became God.
During the hour, Jack learns that his mother, Marilyn (Laura Niemi), has died suddenly of an aneurysm, and decides to go out to Ohio to handle the funeral arrangements with her cousin Debby (Camryn Manheim).
Jack's descent into evil arguably began as soon as his power was restored, as, immediately after Michael's defeat, Sam, Dean, and Castiel looked noticeably frightened at the youngster's ominous power.

Let's take a look back at her biggest moments from season 13 to help us get through these last days of hellatus and maybe speculate a little on what is to come. Since Mary is trapped in Apocalypse World, we only get to see her periodically throughout this season but when we do, it's memorable.
“She died painlessly, instantly, completely,” she said. “She's in Heaven, a special Heaven. Mary Winchester is complete.” Castiel verified her words with a visit to Mary's Heaven.
At the same time, his brother Dean finds their long-dead mother, Mary Winchester, who has been resurrected, and convinces Mary of his identity before filling her in on what she missed in the 33 years following her murder.
