In Legends, the Jedi knew about Order 66. They just didn't know it could be used in the way it was. It was billed to be used for taking down dark Jedi or rogues. Even before the biochip thing, the clones were flash trained with the expanded meaning of the order, which the Jedi were unaware of.
The only secret protocol offered in the films is Order 66. It was also implied that the Jedi were totally unaware of Order 66. However, it has been offered that other Orders were also subconsciously placed into all the clones by the Kaminoans.. One that even allowed for the arrest and/or killing of the Chancellor.
In Star Wars canon, Order 66 is kept entirely secret from the public and the Jedi and is specifically enforced by a brain implant added to all clones before they're born. These “control chips” removed a clone's free will and made them attack Jedi without question.
The order was programmed into the Grand Army clone troopers through behavioral modification biochips implanted in their brains, making it almost impossible for the clones to disobey the command to turn against their Jedi Generals.

Obi-Wan greets R2-D2 and later recalls “not owning a droid.” Obi-Wan purposely withheld information from Luke in order to keep Luke from straying away. This could offer an explanation as to why he appears to not know who R2-D2 is. Further in Empire Strikes Back, neither Yoda nor Darth Vader recognizes either droid.
Order 67 was an order requiring clone troopers to begin dancing. During the Battle of Utapau, Darth Sidious accidentally executed Order 67 when he meant to use Order 66. Just after the order was executed, Cody and his troops began dancing.
Order 37 was one of 150 contingency orders that all clones had been programmed to follow, due to the inhibitor chip inserted in their brain at birth. This particular order dealt with the capture of a single wanted individual through the mass arrest and threatened execution of a civilian population.
Presumably Palpatine planned to have Anakin join him at that point and so told the clones not to kill him when he gave out Order 66.
Order 65 stated that if a majority of the Senate or the Security Council declared that the Supreme Chancellor—at that time Palpatine—was unfit for duty, the Chancellor was to be arrested or, if necessary, killed.
Order 99 was an order arranged by Jedi Master CaptainR1. It turned the storm troopers back to side of the new Republic. During the clone wars, clone commando "Roger" refused Order 66. He was very close to the Jedi he was fighting with.
In the Star Wars Legends continuity, the founders of the Jedi Order were Jedi Masters Cala Brin, Garon Jard, Rajivari, and Ters Sendon.
So, it's likely Yoda didn't want to interfere and alter the future, as he'd be at risk of preventing the Sith from being defeated many years later. While Yoda sensed that the Sith's plan involved the Clones, it was too late to prevent Order 66.
Dark Vader cannot breathe without his mask because his mask is connected to a life support system. His famous black armor suit covers this life-sustaining system.
Gungi was a male Wookiee Jedi Padawan who trained to become a Jedi in the Jedi Order during the Clone Wars.
As a young Jedi Knight, Anakin lost a hand in a battle with Count Dooku, which received a robotic replacement. He later returned the favor by removing both of Dooku's hands. Eventually, he lost both his legs and his remaining arm in the climactic duel on Mustafar between both he and Obi-Wan.
The reason why Vader obeyed tarkin was out of a sense of respect for him as a military leader, not as his superior.
While most Jedi fall, Ahsoka lives to fight another day because she is prepared for anything on the battlefield, including her friends. Anakin's extensive training allowed Ahsoka to survive Order 66 and, later, the rebellion.

Order 77 was the brother of Order 66 and Order 44 in theory. Once ordered, the Stormtrooper commanders were to kill their Inquisitors. The order also effected in order to steal, burn and rob places throughout the galaxy.
The 150 general orders were a set of orders memorized by every clone trooper of the Grand Army of the Galactic Republic. Along with the Republic's Supreme Chancellor, the Galactic Senate's Republic Security Council was capable of activating any of the orders.
Order 69 was one of many orders in a series of contingency orders which the clone troopers of the Grand Army of the Republic were programmed with. This order demanded that all attractive female Jedi were not to be executed, but instead captured and married to the most successful trooper in the capturing unit.
