DIO's evolved Stand, The World Over Heaven, can overwrite reality itself and stop time indefinitely, as opposed to the mere nine seconds The World could handle. With Time Stop, DIO is able to trap his opponents within the stopped time for however long he pleases.
jotaro is so badass and covered in plot armor that he just breathes anyway. air is smart enough to know that jotaro needs his lungs full! When you think about it it's quite clear that objects they're touching can move if the user wants it to.
The scene where they are trading attack rushes has them bouncing their force off each other to achieve quasi-flight. Overall, they are both incapable of flight, but through the use of unbelievable force, every jump and attack can appear to have them flying.
Jonathan Joestar is probably the weakest JoJo in the series. He doesn't have a stand, and his powers are limited to the utilization of Hamon.

The reset caused by Pucci's Made In Heaven made it possible for Araki to wrap up the story of one universe and then start anew with an entirely different universe. So, keeping Giorno out of action was the sensible thing to do as it allowed Araki to try out new things.
