The clue he received in the film was from Bellatrix, who was in a frantic frenzy when she thought her vault was broken into. He is ultimately able to identify the cup as a Horcrux because of his ability to hear the piece of Voldemort's soul contained within them, an ability which is not present in the books.
Harry, Ron and Hermione retrieve Helga Hufflepuff's cup from the vault and remain in possession of it until the Battle of Hogwarts. During the battle, Ron and Hermione make their way back to the Chamber of Secrets, where Hermione destroys the cup with a Basilisk fang.

Nagini was Lord Voldemort's final Horcrux
In an interview, J.K. Rowling revealed that it was the murder of Bertha Jorkins that made Nagini a Horcrux. After Voldemort discovered his Horcruxes were in danger, Nagini was magically protected, described as being encased in a 'starry, translucent sphere'.
