Amara tells Silas that she loves him and that she is sorry. She then stabs Silas in the neck in order to obtain the cure for immortality which is running through Silas' veins. Amara then tells Silas that she cannot live for another day and that seeks death immediately to end her 2,000 year old suffering and torture.
Silas lost his knife at some point in the fight, and though Silas did briefly incapacitate Stefan with a pain infliction spell, Stefan was able to overpower it and throw the knife at Silas, hitting him in the chest and killing him before Amara had the chance to die.
Silas was the one who created the immortality spell 2000 years ago however, as nature creates a balance for everything, it created a version of Silas that could be killed, a shadow-self which ends up being Stefan. Silas then locks Stefan into a vault and drowns him in the river.
