Cersei most likely planned on giving Tommen sweetsleep, a drug that gives the gift of painless death. The same thing is used in smaller doses to control Sweet Robin shaking fits.
She took the throne on her own because no one in King's Landing has the power to oppose her.
No. I do not think she wanted or expected Tommen to die in her revenge against the High Sparrow. She knew that her prophecy is getting fulfilled no matter what actions she takes to stop it. She has a deep fear that Tommen will die as well, but she does what it takes to protect him no matter what.

He didn't let her attend to help her save face, as if she was physically barred at the doors she probably would have made a scene.
Margaery is in charge and she wants to stay that way. Refusing Tommen sex is a way to dominate him and make him dependent on her whims and needs. He will be even more concerned with making her happy, and well, he wants his reward for that effort: sex with his wife.

The rumour in question is probably that there is still a cache of Wildfire hidden in King's Landing, and that Cersei intends to burn the place to the ground.
