Yoda will most likely win in a fight against Darth Vader because he is more skilled with a lightsaber and has the experience and feats that allow him to trim whatever size and strength advantage Darth Vader has over him. In fact, Yoda nearly defeated Palpatine, something that Vader could never do.
Vader, the only power who overrules him is papa Palpatine.
Luke Skywalker
In their climactic duel within Cloud City in Empire Strikes Back, a just-trained Luke is defeated but still manages to land a glancing blow on Vader. With some experience under his belt, Luke soundly defeats Vader a year later in Return of the Jedi, even managing to redeem his father along the way.
We would have to give the victory to Darth Vader. While the two dark lords seem perfectly matched on their villainy and power, Darth Vader's lightsaber and ability to immediately use the force to choke Voldemort, without chanting any spell would end this showdown in seconds.

Darth Vader's Suit Embeds Needles In His Skin
Inside his suit and mask, Vader has a series of needles in his skin. Unfortunately, these needles, which transmit neurological data throughout his body and allow him to control his limbs, also cause him constant pain.
If Vader was able to access his full potential and immerse himself completely in the force, he would have no trouble overthrowing Palpatine... So for that reason, Vader's suit kept him in a constant state of weakness, but also brought his his full range of anger and pain.
