Rhaego is son of Daenerys
Appearance. While he may have been born deformed, this was only due to blood magic performed by Mirri Maz Duur. In the first book, A Game of Thrones, Daenerys has a vision of him with copper skin, platinum blonde hair, and almond-shaped violet eyes.

Prosthetic designer confirms: the baby was deformed
“When the babe at last came forth, she proved indeed a monster: a stillborn girl, twisted and malformed, with a hole in her chest where her heart should have been and a stubby, scaled tail.
Daenerys Targaryen burns the body of her deceased husband, Khal Drogo, along with Mirri Maz Duur herself and the three eggs, giving life to Drogon and his brothers, Viserion and Rhaegal.
As such, Rhaenyra's baby in House of the Dragon wasn't born with greyscale, but rather a blood-related, Targaryen-specific dragon scale defect sometimes seen in their stillborn babies.

Can Dany have children? The books are clear that she cannot, but the show less so. In “Baelor,” the penultimate episode of Season 1, the Lhazareen witch Mirri Maz Duur, at the behest of Daenerys, performed a blood rite on her husband Khal Drogo.
As for the dragon-like parts, Daenerys is half dragon by blood, so her child would inherit the strong genes shown in her with the immunity to fire, as well as the physical genes shown in other Targaryen-born children (that ultimately died). So, in theory, the Maegi didn't intentionally kill the baby.
Zalla was the three-year-old daughter of a goatherd from Meereen before she was killed by Daenerys Targaryen's largest dragon, Drogon.
Rhaegal would have been born from an egg laid by Vhagar, Drogon by Balerion and Viserion by Meraxes. It would certainly increase the symbolism.
After smothering Khal as a mercy kill, she placed the eggs in his funeral pyre. With the help of a witch, Daenerys lit the pyre and walked through it unharmed. From doing so, the Daenerys' dragon eggs hatched, and Rhaegal, Viserion, and Drogon were born.
So, who is the real father of Rhaenyra's children? In the show and in George R.R. Martin's Fire and Blood novel, it is heavily implied that Ser Harwin Strong, a knight and the captain of the City's Watch, is the true father of Jacaerys, Lucerys, and Joffrey.

However, Fire & Blood gives some insights into Daemon's character, which House of the Dragon only touches on in the last episodes of Season 1. Daemon shows his genuine care and attention to Rhaenyra several times before the two marry.
