Bane. The page everyone remembers from Batman: Knightfall is Bane “breaking the Bat” over his knee. But Bane beat Batman by working smarter, not harder. Bane was able to defeat the Dark Knight physically by first exhausting him spiritually (and, well, also physically).

The fight between Bruce Wayne and Bane is detailed in Batman #497. After three months, the exhausted Batman was no match for Bane; Bane pummels him ruthlessly before breaking Wayne's back over his knee inside the Batcave below the manor, symbolically "breaking" Batman.
Bane is known for his cruelty and cunning. He's been able to do something few other villains have been able to do: he's defeated Batman twice. These weren't small defeats, either. The first time they fought, Bane broke Batman's back, forcing him to give up the mantle of the Dark Knight.
So, without a doubt, Kiteman is the weakest of all the villains. The character appears in the animated series Harley Quinn, in which Matt Oberg voiced him.
Jason was the most difficult Robin and his brutal murder by the Joker changed Batman for a long time. Even now, all these years later and after Jason Todd's resurrection, Jason's death is still Batman's defining failure.

You could say Joker, since the things he does push him to abandon his morals, which is a major fear of Batman's.
Batman's greatest weakness in DC History may be his one rule: no killing. Bruce Wayne's no-killing rule, while it reinforces his moral code from time to time, it's also used against him by his enemies.
